The complete chloroplast genome of "loche" squash (Cucurbita moschata) and its comparative analysis with other relative species

The loche squash (Cucurbita moschata) is pre-Columbian crop that is grown exclusively in the north coast of Peru, notable for its vegetative reproduction and lack of seeds in fruits. Currently, loche has gained attraction in international markets, recognizing the importance of gastronomy of northern Peru in the world. However, there are no studies on the genomics of loche squash in Peru. In this study, we obtained the complete chloroplast (cp) genome of loche from Lambayeque department, north of Peru. High-quality genomic DNA was used to construct libraries. Pair-end clean reads were obtained by PE 150 library and the Illumina HiSeq 2500 platform. The complete chloroplast (cp) genome of Cucurbita moschata has a 157,592 bp in length with typical quadripartite structure, containing a large single copy (LSC) region (88,192 bp) and an 18,181 bp small single-copy (SSC) region, separated by two inverted repeat (IR) regions (25,613 bp). The annotation of C. moschata cp genome predicted 81 protein-coding genes (CDS), 8 ribosomal RNA (rRNA) genes, 38 transfer RNA (tRNA) genes and 01 pseudogen. A total of 59 simple sequence repeats (SSR) of this cp genome were divided into mononucleotide (43), dinucleotide (7), trinucleotide (2), tetranucleotide (6), and hexanucleotide (1). Finally, an identities analysis between the cp of C. moschata and seven close species was carried out. A higher percentage of identity is evidenced between C. moschata and C. maxima (0.99) and higher divergence values with Cucumis Sativus (0.68). This study reports for the first time the genome organization, gene content, and structural features of the chloroplast genome of loche squash from Peru and has been compared with seven species of the family Cucurbitaceae, providing valuable information for genetic and evolutionary studies in the genus Cucurbita.
